Exactly what you need to do depends on what difficulty setting you're playing on. You mention the Locker key #, which tells me that you're playing on Hard, right?
You need to find an ancient coin that you can use to activate the teleporter on the ship. (Use the coin on a gold plate and then step into the "field" that appears in the teleporter) Once you're back in town, go look for the key at the place the note mentioned.
If you look for the key and can't find it, then check here:
You need to go to the warehouse that belongs to the Brotherhood of the Sword. It's the one with the spiders in it. Go over to the little metal "room" at the far end and climb up on the vent pipe that comes out of the side of it. Walk to the end of the pipe, then check down by your feet for the key. You have to be pretty close for it to highlight.
In the Snake Temple area with the Blue Burrik-Ape things, there is a small L-shaped passage in one of the rooms, with a skeleton at the turn. At the end of this passage is a secret wall. I was able to kind of lean through it to see what was inside. There was an unconsious/dead noble-looking person, a note, a bunch of urns/lost city-type treasure things in there, and a lever on the wall. There was a firepit in the middle, and above it was a hole in the ceiling in a cross shape. I can't figure out how to get into this room. Anybody have any ideas?
If you walk along the ledge outside of the room, rather than down in the passageway, there is a pressure plate right up beside the door. Just stand on it to depress it and the door opens.
I've been playing for 3 hours and can't find the metal room with the key to storage room 4. I'm looking in warehouses 1 and 2, but I have the feeling that there's another warehouse I haven't searched. If so, where is that warehouse?
I've already searched this forum for an answer on this, but haven't found one.
Thanks for your help!

Have you found the compound that belongs to the Brotherhood of the Sword?? There's a church, a warehouse (the one you need to be in to find the key) and a pyramid shaped building. It's right beside the Mechanist warehouse. You can go out the back, where the ship sits, turn right to the very end and up the side of the warehouse to a fence. If you climb over the fence and jump down, there's a hole to the left that leads to the right place. You can also go out the front door of the warehouse (the one with a guard standing outside it in a small courtyard). There are a bunch of boxes to the left. Go in behind the boxes, walk down between the building and the rock wall on the right to the hole and go in that way. :)

Hmmm. I've completed the 4 skulls mission, got to the sub, back to the underground structure, where those fake Hammerites patrol. I've also found the chamber above the pyramid. Is the key in the underground structure? I haven't found any green spiders or metal rooms in there, though. Can you please elaborate? The only warehouse I've found is the Mechanist one, that's where the wooden "fence" is. Right?
I'm so confused....
