I did this one not long ago, but I forget, what are the skulls for? There is a walkthrough for this one online I know, unless I'm thinking Up Shit Creek. The one with the snakes.

skull locations:
Brother Xll - secret room in the basement of the Temple of the Spring.
Brother Qix - Upstairs in a building (looks like the staircase in a parking garage) near the door into the Mechanist building. Look in the office safe.
Brother Phol - Office in Lord Thumanite's warehouse (In hallway with a Watcher & turret)
Brother Sol - Burrick caves

What? It's the large building with the spiderbots and all the crates. It's close to the mission's starting point, I believe.

Well, there are two buildings with spiderbots and alot of crates ;)
But im not sure if its the building with all the mechanists or the one with all the normal guards.
But I might soon find out :)

Well its either Lord Thumanite's Warehouse or the Mechanist warehouse, take a pick.

Well i finally managed it, just to see there is nothing there except for the guard. At least i could not find any! Perhaps on hard en expert but i don't think so.
For the curiousity of how i did it?
Jumping from the blue roof while using a speed potion and while in air use a slowfall potion, i think it is even possible to blackjack the guard but i had the gasarrow by hand so..
I got back there, too, but I did it a different way. I very time-consuming, tedious way (I figured it would be anti-climactic getting back there, but I took it as a personal challenge, goshdarnit! :-). I actually went through the whole mission collecting crates and bringing them back to the restaurant (usually I'd find three or so at a time, so I'd carry one a ways away, go back for the next one, then the next one, and then start over again until I slowly made my way back to the restaurant with them). I collected 11 crates this way, and I stacked them just so (and had to restack them while I was on them as well, since I didn't actually have enough to do what I was trying to do), and by some miracle of Dark Engine physics, I was able to wiggle my way over the wooden gate. Finding out there was nothing there but a guard and a dead end was definitely anti-claimatic, but I somehow felt triumphant anyway. Maybe it was just my conscience trying to justify the two whole hours I spent collecting the damn crates! ;-)

..been up the temple stairs..tried to beat down the woden door..
been on top of the entire place..looked for levers..
I have 3 skulls (do they go onto the plates in any special order?)
I can't go get the last one without the key..and I CAN'T find it?

You mean Snakeheads, not skulls, right? They can each only be locked into place on their own proper pedestal. If you're just sitting them down, it won't work. You have to "use" them on the plates that light up. You'll know when you've done it right things happen.
Once you've got three in place, the door in that temple should be unlocked and you find a yellow tri-key in there that you use to get across to the place where you find the last snakehead.
