As far as I can recall, all the keys EXCEPT the one you need to find for whichever difficulty level you are playing on are on a peg board on the wall in the control room of the sub. As for the Guns of Navarrone thing, I believe that it's just an easter-eggy sort of thing. You can't really do anything with it.

Yes, I found the other keys to the cargo bays, but I'm having amazing difficulties with this mission. This is embarrassing because I played it much more successfully last time.
I'm no where near the loot total I got from the last time.
The transporter mechanism isn't working for me, but when I choose the alternative way to get aboard the sub, I'm stranded there.
Even though the Navarone thingy is of no use, I itch to know where to get it.
There is a key to be found on a metal pipe thats hard to see, but it isn't there. I can only bend down so far :)
At least I remembered where the secret was.

Perhaps you played on Hard last time and not this time? The cargo bay key is in different places, depending on which difficulty you are playing on. It's in the place you described on Hard but on Expert, it's someplace else.
Once you're aboard the sub, you can get back to town by finding an ancient coin (it may be labeled something a little different than that) in a chest and "using" it on a wall plaque to activate the transporter. If you're playing on Expert, you'll need to do that to find the key to Cargo Bay 5, which is in the town. It's not just lying around though. You have to do something to get it to appear. You should have found a note on the sub that gives you a clue about how to get it.

It seems the transporter is working for me now, so that helps. I'm left with where the Navarone thing is and finding more loot. There are so many places in this fan mission and it doesn't help that you can't knock anybody out. If it weren't for these threads, I'd still be playing it the first time.

Clock If I recall correctly, the Guns of Navarrone thing is in a building not far from the from door of the Mechanist Warehouse/temple building. It looks sort of like the stairwell in a parking structure. Just stairs up. At the top, there's an office on the left and straight ahead is a big room with some tracks or something in it. The cannon ball is lying in there. I'm not at home and can't check the above so I hope it's right!

While I'm here, there is a lever that doesn't frob behind the counter at the inn where you start this mission. There is a female pacing back and forth behind the counter through a door leading to a storeroom? The storeroom has crates kinda hinding what looks to be a cellar entranceway. Is this something?
