As Larry said, JPG is not supported, and please don't use GIF since it's only 256 colors. Converting your source texture to PNG or DDS is your best bet with NewDark for quality textures. Of course if you don't have a full color source texture (you're using something that's already 256 colors like an existing GIF), there's no point and you may as well keep it a GIF unless you improve the texture by hand.

I know that jpg is not supported! But, I can't get gif to work, I will try to see if I can png to work in blender then...

The Blender developers actually dropped support for .gif textures. I think there was a potential problem with the format being under copyright. PNG, DDS and TGA work in both NewDark and Blender.
Also make sure the materials and their textures match the textures applied via the UV window. I'm not sure why it's even possible for there to be a difference. I often get a good idea in my head but every time I begin typing it, it stops making sense. I think it's best to accept that you would not understand for reasons you would not understand. :D
Go to User Preferences and enable the Material Utils addon. From then on you will be able to hold Ctrl+Q and select Texface to Materials (if you used the UV window to assign textures) or Material to Texface if you assigned the materials first.
