So I have knock out several people including a young woman, and cannot get into several doors at some places "Not now" says Garrett, did I screwed up knocking out the young woman?

No. The only way to get absolutely stuck is to knockout the kidnapper (he will surprise you, if you check a certain place). I did so, in a reflex :ebil:. This forced me to restart, when i reckognized my mistake. :eww: You will be able to visit these places later on.

Ah ok thanks, now I have been to the [SPOILER]mages[/SPOILER] and got one objective off.
But I still can't get into anywhere else [SPOILER]I am not bot friendly either, there are two huge bots that I can't disable since they are facing me[/SPOILER], so please don't tell me I HAVE to go down there.
No ideas on where to get the [SPOILER]skull key either[/SPOILER].

Sorry, missed the posting above.
I found the place [SPOILER]where I should get the cog, but for my sake, I cannot get it to work. I turned the 4 valves, went down in the condenser room, threw the switch, back up the stairs and again turned the 4 valves. Nada.[/SPOILER]
[SPOILER]I see another door on the opposite side of the room which houses the condenser. Am I supposed to be able to get in there?[/SPOILER]
[SPOILER]Through the little metal grate there is a platform overlooking the water. I thought there would be a switch nearby to open the trap door?[/SPOILER]

MrMunkeepants - Something like that happened to me as well. I think that brute escapes somewhere along your travels anyway, so you have to deal with him at some point regardless. But I could be wrong.

I too was left wondering what the point was of the:

Rockbeast dung.
I guess it was supposed to be used on that contraption to open the crypt. But before I even went to the rockbeast place I was able to open the stairs to the crypt using an object I got from one of the manufacturing machines.
What I did was go into the catherdral and then entered the room with the raised, moving platform that had the 2 bots on the bottom floor.
I deactivated the bots (by turning the water on), and then messed around with the machine by throwing one of the iron chassis I had into it.
What came out was something that looked like the rockbeast dung. I wasn't sure what to do with it, but later when I found the crypt entrace I decided to try that thing on the obelisk and boom -- it worked.
I decided to come back to the crypt later as I had other objectives I wanted to finish. During this time I entered that magician's house and got the redundant piece of rockbeast dung.
Now I don't know if there was supposed to be alternate ways to get the crypt open by design, or if me getting that thing from the machine was a mistake.

Elkston - That sounds pretty much like what I did. Only for me the 2 mech bots killed each other by lobbing bombs up at me on the platform as it moved above them. The bombs bounced back down, thus destroying both pretty quickly. I considered that very very lucky, immediately saved and carried on.

Dung: You are meant to put the chassis in one hopper and the dung in the other to get the crypt "key". A recent bug has made it much easier than that!
Twin bots: Shoot a broadhead at the button behind them to empty the water tank over them.

The mechanist contraption
In theory you should need two items to get this to work. One of my beta-testers found you could shoot a fire arrow up the tube, and get the third item that way (I have no idea why he tried doing that), so I set it up differently. Looks like I put a link to the wrong bit, so in fact you do not need those two items. I guess the beta-testers already knew you needed the two items, and had already tried messing with the button, so at this late stage it slipped through further testing.
