Some really quite nice ones. Stalker and other exploration games strike me as ones that could hide some quite interesting areas and secrets.

Oblivion has a cavern, near Cloud Top, with a neat wrecked pirate ship and some ghosts. You have to hit a couple of hidden switches to find it. It's similar to the Thieves' Lair add on, but much smaller.
There was hardly a level in the entire series of Marathon games that didn't have some sort of goodies, ranging from literary references to access points for secret levels.
One of the Might & Magic games had a building that was shaped like Mickey Mouse's head if you looked at the in-game map. I laughed about that one for a good 10 minutes because it was so unexpected.
Having Max Payne thank me for shooting an elevator's muzak speaker was funny too.
