You could also cloak, walk right up to them, bust out the Dragon Sword and do a bit of the old hack and slash. I'm looking forward to that. I'm playing only with pistol weapons and low tech this time around. (Although I carry a LAW when I find one)

The explosive alternate ammo for the assault rifle works wonders on them, even at a low skill level. Just lob one of those puppies at the head.
Also very effective: two regular darts (25pts each) to the head in rapid succession.

Well, up until the very last one in the damn game, I was taking them out with rockets or TNT or other explosives...I found a Sniper rifle in section 3 of area 51, and brought it along with me to section 4, so that I could take out all the critters running around...well...I noticed that two rounds to the head kills them bastards...so if I were you...I would put a silencer mod on your sniper rifle (if you can...pretty sure you can) and peg their asses from the shadows 100 yards out!!!

It was because of those bloody commandos that I decided to get the Active Defense Aug.
With level four upgrades, their missiles explode so quickly after they're launched that most commandos will just blow themselves up without you having to fire a shot.
Of course, if they close to machinegun distance, that's a completely different sorty

Those guys scared the shit out of me the first time I saw them, just like the MIBs did. Also I think their walking animation is very nicely done.
There a a heap of good ways to kill em:
Sabot Shells, 20mm HE ammo, GEP Gun, LAW, LAM, Sniper to the head (one can do it sometimes)...

If your looking for a long distance kill with the LR rifle then the best place to hit is the front of the head, as the armour is weakest there, anywhere else will do 50% damage but the bastards a will come after you before you fire another round.

Well I have only said "Hello" to the commandos in recent days and I have found that an accurate sniper shot to the head will kill them wherever you actually hit them on the head, and I'm not even a rifle master. I have advanced skill, and a VERY heavily modded rifle (Its basically the only thing I modded at the start). Completely silent, completely still :-) The first time I went to kill one I tried the riot prod... I fired the thingy, and he just stopped walking, turned around slowly on the spot and shot the crap out of me. I thought it was damn cool, if very annoying :-)
ps. Am I the only one that has problems with ammo in the game? I am always low on ammo for my sniper rifle and sometimes my assault rifle, although I do use the sniper rifle a lot :-) only recently I have discovered the stealth pistol does have some charm :-)

WHAT? How can anyone have problems with those stupid Commandos? And whats with the Low Ammo stuff? The Way I play i have TOO much ammo, only use prod and minicrossbow I mean come on. One scoped shot with the regular pistol in the head and they die. Same thing with everyone except, MiB's and WiB's But even they die with one scoped shot from the sniper rifle.
p.s. if you "scope" a shot it does more damage then an unscoped shot... works for all weapons even GEP gun. Those huge security bots that usually die in one GEP shot Always die with one scoped GEP shot... GOOD STUFF to know...
