Don't bother with Agnes now. All you had to do was see her and pick up the metal cog You'll go back there later on. In the area where you fell down into the trap, you need to go back up to the hallway, into the room the thief cleaned out and ride up to the next floor in one of those weird tunnel things. (Don't know what they're called. You just walk into the one with the up arrows and swim up.) There's a key up there that you use back at the beginning of the hallway just before the trap. Use it on the lockbox and it will open up another way out of that small workshop room which will take you back to the elevator that takes you down to the hallway with the moving turret. Once you're back there, go into one of the side rooms where you'll find a code mechanism and enter one of the codes you've learned about. (One was written down, one was shown by the groups of wine bottles in the room of the guard who loves wine so much.) That will unlock the gate to the elevator in the corner. Ride it up and you'll be in the area where you'll find the kitchen, etc.

Thanks Nightwalker, that worked. Found the hand and the chapel. Now all I have to do is get Agnes out. Any clues on that?

Bummer, when I grab the vase the game always crashes. Can I go on without completing the vase sequence?

I don't know why it crashes but you're not supposed to touch the vase. At that point, you should die. You need to send it up to the room above and then go back up there yourself.

To open the door behind the picture, do you mean the one REALLY close to the picture or the one farther along the hallway behind it? To open the first one you need to get into the room the guard is standing in over by the statue. He likes wine so if you activate the machine, he should come out and get a drink, then go back in and pass out, leaving the door open for you. There's a switch in the room that triggers a "secret found" message. That opens the door. To open the next 2 doors (gates, I guess) you need to find a key and a gear Do you have them yet?
The bathroom secret is VERY hard to find. There is a very tiny switch by the pipes by the bathtub.
I'm not sure about the blow out the torch and then look downstairs quote. I think what they might be referring to is a spot in the tunnels where you found the private apartment with the bathroom. There's a bookcase at the end of a hallway. Look in the torch alcove to the left of the bookcase for a tiny switch (there's no need to put out the torch) that will move the bookcase. After you go through, you'll find a place where you climb down a ladder. That's where you find the gear that you need that I mentioned earlier.

I have done that with the wine long ago, and I was also in the appartement where the portal is. However the only switch I found there where the guard is ist that one that opens and closes the gate from where this guard came.
Also I have read about a vase that I shouldn't touch. However I've just found two vases in the apartement near the portal, but nothing special happens when I take them. I can throw them around like a vase in all other missions. Further I did not find the mentioned elevator.

I've read that something shall happen when I blow it out. I must look for this switch...
Actually I have two keys that are both only labeled "key". A blue one and a red one. The blue one was lying in the hand of the corpse. The red one was (I believe) in the apartement where I found Agnes standing behind something looking like glass. I've taken her - she was dead.

There are 2 levers in the room where the guard passes out. One over the desk, that opens and closes the gate and one over the table in the other room that gives you a "Secret found" message. That's the one that opens the door behind the painting.
You won't find the vase until very near the end of the mission and the elevator is also after you get into the area behind the painting.
The lady behind the glass was not Agnes. She isn't dead. If you explore the area behind the bookcase, you'll come across her. You don't want to actually go down into the room where she is at this point. It breaks the mission. Just climb down the ladder you find that takes you into a room where you can see her and pick up a gear.
