Well... if you got the sapling, what did you do with it?
Is there any difference in the game with either?
I did this because:

You can do one of two things with it and the one you choose will affect your faction alliance.
[SPOILER]You can plant the sapling in the pagan area of the docks in the area that has green lights around it (Pagan alliance status will improve), or
you can burn the sapling in the fire in the bar in the docks (Hammerite alliance status will improve).[/SPOILER]

The first time that I climbed the crates to get the sapling, I ended up knocking it right down into the water! D'oh! Fortunately, I had saved right before climbing the crates.

I stole it and kept it in my pocket apparently, throughout the game.
Why does anyone care what the factions think of them? Garrett certainly wouldn't... so i did what Garrett would do.

The tree only matters if you're "ghosting" the game.
If you're not ghosting, just plant the tree. You have more than enough cash and holy waters (which aren't good for much other than killing undead) to boost your final score with the Hammerites. There's plenty of undead to kill throughout the course of the game. More than enough. You can pick and choose which undead you care to kill, in the missions that you *have* to do. And planting the sapling boosts your score with the Pagans by a massive amount. If the scale goes from 0-100, then it boosts you by 30%. Baasically, an automatic neutral.
If you're ghosting, then you're not going to be killing undead. Which means your only "recourse" is to kill bugs out in the city. In which case, you'd want to boost your standing with the Hammerites, and use arrows through the archways to boost your treehugger status. You can steal more loot in the city and buy arrows and boost your rating.
Since the ghost ship ends up disappearing anyways, I'd consider it ghosting if you killed some ghosts/undead/zombies in there....

I was already allied with the Hammers, so I figured I'd do the Pagans a favor. I was neutral with the Pagans at the time, so I had to sneak into their area.
In the room with the planting circle itself, though, I made a small miscalculation and moved over to the spot just as the patrolling Pagan turned around and spotted me.
I hurried and planted the sapling, which bumped me up to allied status, so he ended up saying something like, "Hey! What do you think you're [...sapling gets planted...] doing coming in here without helping yourself to a drink from this refreshing fountain? Come on, old pal, you look thirsty. Help yourself!" (exaggerated and de-Paganized for comic effect)

Ahahaha that's gold.
Though for me, even when I turned neutral I wasn't allowed in their stronghold for some reason, they attacked as soon as they spotted me.
Is there anything on the roof btw?

If you're classed as "neutral" with a faction they will ignore you unless they catch you doing something they don't like - such as sneaking into one of their strongholds.
That privilege they only allow to allies.

It's not that hard at all, just need to sneak in and snatch it as you do with most things.
