Actually, I bet it does stand for Jesus Christ. Mainly because Paul goes over to the rebel side (like Paul in the bible) and etc.
I believe that is the reason the team said the Matrix stole their character.
Who knows. Anything is possible.

Keep in mind that if you want to imply "god" in a particular culture, you'll use the dominant reference to make sure the point is clear. So the Christian Bible was used as a reference at one point. It's the quote from Ezekiel, about revenging your brother. It's pretty obvious in its implications. If there is one Bible reference, why not two? It doesn't mean they are supporting one particular version of religion - if they were, they would have been a lot more obvious about it. I think the JC was just one way of implying "god" or "potential god" in the game.
And as I've stated before, I'm not a Christian - I just don't have a problem with the use of a dominant cultural reference in a literary or entertainment situation.
As for the Matrix, that was a Kiss of Life that brought Neo back, so that's closer to the Osiris story of the dying god than the Jesus version.
