I'm going to make my own installer for SS2, T1, T2, T3 once i have them all patched up how I like. But I want to remove any obsolete or unneeded files.
Does anyone have a list of the required files to run each of these games?

putting aside the fact that you will be reinventing the wheel here (all three games already have all-in-one installers/patchers), I don't think there are any redundant files that are worth removing.

I have removed all these and my game still seems to work correctly. The ILIST files just seem to be a list of filenames installed. Didn't the LGVID.dll replace the LGVID.AX in NewDark? The SECDRV.SYS is part of the copy protection scheme and can be removed as well.

Well, two of them (Tafferpatcher and Tfix) are stickied at the top of this forum - surprised you aren't aware of them. The third, for TDS, is called the Sneaky Upgrade, it should be easy enough to search for here.
