I noticed you never see it after mission 12 so where did it go? Also how did it dock in the next mission if theres no water?

Well when you start Kidnap, i believe you begin just outside the Lost City dock, but you can't go back in there.
As for the Sub, god knows. Maybe it'll return in Thief 4, if there ever is one. Maybe the Hammers gained control of it, maybe a bunch of Mechanists who could not handle Karras' death still live in the Lost City with it.
Maybe it just sunk.

I can't imagine anything cool about where it went. But it's probably sitting in Markham's Isle.
If you look at the map for the "KD Site" in "Kidnapped", you'll see that there's a place marked "Docks". When you start the mission, there's that big green bay door next to you, that opens to the docks. I'm thinking there's a cavernous lava tube from near the KD Site to the sea. The Mechanists no doubt carved it out in places to accommodate their needs. Other than the map and that big green bay door as canon, there's only imagination.

In DS in the docks district, you can get into a shabby house on the second level that has a note referencing the Cetus Amicus, it calls it a whale or something.
Anyways, the mechanist crew probably uses the boat as a place to hide from hammerites, or have turned pirate.

Cool, jtr! So the authors pretty much leave the fate of the Cetus Amicus to one's imagination.
The 'Breathed fire, too.' part intrigues me.

probably the engine venting or something. A superstitious fisherman could easily see "fire-breathing" around big machinery like that.
Or perhaps it was on fire, and that was the last journey before the engine exploded. :D

I keep imagining the oft-used scene in movies where a fisherman in his tiny, wooden boat--looking like an antique himself--is bobbing along on the waves. He's whistling or muttering to himself, happy as a clam in his element.
Then he hears a sound, feels it through the hull of the boat. A low throb and thrumming. Then he's startled as a harsh and abrupt sound causes him to jerk around. It's the sound of a great exhalation of air and mist as a metal whale clears its blowhole.
In numb disbelief, the fisherman grips the boat. As the strange leviathan finishes rising to the surface, the fisherman sees it is a construct, but--having never seen, nor heard of such a thing--still grapples with its meaning. Before he can think on it much more, the waves grow choppy.
When the waves settle a bit, the fisherman looks hard at the vessel, which is much closer now. He can make out words painted on it: "Cetus Amicus."
He hears another sound. He doesn't know what it is, but it's the sound of a lever being pulled and gears meshing. The sound of the thrumming goes up in pitch. Suddenly, there's a bright orange flash from the tall metal fin-like projection on top, followed closely by a plume of light-gray smoke which quickly dissipates.
"How rude," the fisherman says.

Simple. The craft sank just outside of Regnan waters, where the pirates from the island raided it for whatever was of value.
