You've already played many of the heavies.
My suggestion is to have a go at just picking things at random and getting busy. Search my nick for some middle of the road action to start. I'd say 85-90% of what is out there is worth your time. Take the time to experience some of the more average missions. They still have lots of great core thiefy goodness. If you burn through all of the best stuff at the start you might get a bit jaded with expectations that are a bit high.

The Black Frog in my mind fits your bill TaffinOut, if you haven't gone through it already, although there are a few scary moments. But what is a thief mission without them?
The Tower by Lady Rowena is a bit smaller but a gem nonetheless. Vertical glory.

There is no single "must play" mission, but there are very many high quality missions that beat out the OMs in everything except for perhaps having the Thief OM style briefings. It's a shame I think that this community (as well as Dark Mod, some great missions there too) doesn't have as much exposure as there's literally hundreds of hours of great gameplay made by the authors of these missions. I can give a list of some of the T2 missions that I rated highly in DarkLoader/FMsel, though. In no means a complete list especially because I don't have some of my old files on hand.

The haunted part of the crypt was pretty scary compared to most Thief horror themed stuff, to be honest. The way that enemy works was very well done and the message that appears when you enter his area was also great. I remember seeing a few scripted events like that message in Deceptive Perception 2, maybe? Either way I was on edge exploring that haunted crypt trying to find loot and objectives in it since it was hard to know exactly where the enemy was or if it could even see me until I played around with it on my 2nd play using save/load to figure out how exactly it worked. Great effect with the torches, too.
Drymian Codex was probably my favorite single T1G/T2 mission of 2013, I think. Lot of small areas pieced together before the hammer church each with their own things. I also liked Cell 6 and Resonance as great short missions. While Sturmdrang Peak was my favorite campaign.

Personally, I'd say Circle of Stone and Shadow 2: Mission-X. That is seriously the most amazingly well put together, not to mention one of the most innovative, FMs I've ever played.

I am heavily biased towards city missions featuring lots of rooftops and rope arrow use so these are three of my favorites:
1) Bad Debts by Melan
2) Disorientation by Melan
3) Thieves' Highway by Uncadonego
The Power of Suggestion by Uncadonego is very good and in the same vein as well. Have fun thieving!
