Best missions : Duchness Mansion, I like mansions.
Hong Kong, so lively, full of people. Well, maybe not full, but a lot of people and interactions.
Bad missions : none.

Favourite missions: Paris Catacombs, Gas Station, UNATCO Level 4 :)
And I really can't think of a level I didn't like (though Hong Kong was a bit annoying with it's frequent Loading pauses)

Vandenberg when you release the milbots. Loads of fun to crouch behind them with the assault rifle and help them blast the enemy bots. Kind of like a trooper behind his tank. 20HE ammo helps very much. Also, a scrambler grenade or two can make the enemy bots fight each other for a while.

To be serious, I enjoyed the second mission the most.
Everything else is great, can't really choose a second favorite, but the second mission stands out.
Starting in real-life Battery Park, complete with the ultra-realistic war memorial, it's cool as hell to begin with. What really hit me though was the Underworld Tavern in Hell's Kitchen.
I mean, it's real. Walk in, and you can almost smell the cigarette smoke that clouds the place up. The first time I walked in, I had my gun readied, and I marveled how the people started running scared (although rather stupidly, like the proverbial headless chicken they are). You can buy liquer and snacks, purchase cigarettes and smoke them, talk to the other customers, etc, etc, etc. I love how the barmaid has a sawed-off under the counter.
Then I found the pool table. Oh my GOD, this is perfection. I can't begin to tell you how many hours I've spent playing pool with myself. The only thing that could have made it cooler would be if the patrons could join in. Maybe DX2...
Then there's the first time I actually found that you can drink the booze. No game can compare to this level of interaction. Where else can you go into a bar, drink a few bottles of beer, and try to play a game of pool at an erratic 5x zoom?
The only thing that was missing was a condom machine in the bathroom.
What really got to me next was sniping the NSF members from atop the buildings. I mean, wit any previous FPS, they always seem to have a set pecking order for the cool weapons. First, the blunt/sharp object, then the pistol, then the shotgun, then the machine gun, then the sniper rife, then the rocket launcher, then the experimental BFG type weapons. Kinda lame and cheezy. But with Deus Ex, you can get the sniper rifle and rocket launcer from the start. Mission One. Granted, you aren't very good with them, but that makes it all the much cooler.
After trying to pull off headshots from hundereds of feet away with a sniper rifle with absolutly no training, then frantically trying to find my target again after the recoil, I concluded that this was the single best game ever made.

I agree with you. Vandenberg was loads of fun. It reminded me of a movie I saw a long time ago, "March of the wooden soldiers". For those who havent seen that film, near the end the two main characters activate an army of robotic wooden soldiers to defeat their enemy.

Anything in Hong Kong was great, and mostly all of the New York stuff was good too. The worst mission in my opinion was the cathedral in Paris.

I love missions where you get to have "puppet" allies that are xpendable. For example: in Doom, you could get monsters to fight each other. THis game, Vanderberg is cool, but it's too much work trying to activate your bots. The MJ12 UNATCO facility, you get Miquel, but I didnt wanna kill him, so I told him to wait it out. Too bad I couldnt have given him a bigger gun and health. The A51 is where I unleashed the troops to fight the transgenics, and the bots to fight transgenics. HAhaha! Just gotta love releasing enemies to fight each other. Explains why Thief FM creature clash is my favorite....

I liked the missions where i could kill many with little or no firing of weapons, so the HK Hellibase mission where you can release the poison gas and the hostage mission at battery park where some of my favourite missions.

Favorite missions would be Vandenberg, gas station and sub base.
Least favorite would probably have to be the Paris catacombs. Maybe I'm claustrophobic.
