I picked my Top Four (I could NOT settle on just Three): Rooftop, City, Mansion/Manor, Lost Civilization... but... those are just tileset/locations. They say nothing about what the mission actually IS.
I would gladly, happily, and gleefully play absolutely any of the ones listed. What I dislike about missions has nothing to do with the tileset/location. I dislike zombies (but I love haunts!). I dislike spiders (but I don't avoid them, I just kill every single one that I can!). I dislike combat, and that's just about the only one that'll push me away from a mission, but thankfully that's exceedingly rare.
It's gameplay that's important to me, and excellent gameplay can be find on absolutely ANY map. Sure, there are things you might expect in any given Mansion mission, but even so, sometimes things are turned on their heads, and anyway- give five FM authors the exact same Mansion map as a base, and I bet we get five different FMs that play completely differently.
That's why I still love this game so much after all these years. :)

Great thing about FMs is that they entertain in many ways. Feeling like discretely robbing some manor? Go for it! Jumping like monkey above rooftops or lava pits? Sure, why not? Having some fun with stupid AI in a labirynth of streets and canals? Lead the way! And even if I feel like blowing up some zombies or hunting burricks in the wild, there's plenty of opportunities too, 'pure-stealth' be damned!
But if I were to pick my favourites, that would be a city missions (with rooftops), churches, because I love Hammerites (hate Mechanists though and I don't think there's a place for other religions in Thiefaverse) and mansions, but only because they usually have the best and most sophisticated plots.
