Actually since both T1 and T2 spanned an unknown amount of time and were called Thief and Thief II, Deadly Shadows was simply a small "filler episode" in between Thief II and Thief III and the events lasted only a few days. That's why it's not called Thief 3, and that's why THI4F should be called Thief III. :p
Then we'd (hopefully) have a nice trilogy consisting of 3 solid games. 1, 2 and 3. and 1 small spinoff without a numeral in the middle

In other words exactly what Bethesda did with Redguard and Battlespire? Or what Rockstar did with Vice City and San Andreas?
If Morrowind can be Elder Scrolls III, then there's no reason this new one can't be Thief III... and much like Redguard, pretend it never happened.

Redguard was spin-off of the Elder Scrolls series (IIRC, it was supposed to be the beginning of a new series called "Elder Scrolls Adventures" or something like that). It was never intended to be a sequel to Arena and Daggerfall, which is why it doesn't have a number associated with it - just like the Ultima Underworld games aren't included in the numbering of the Ultima series.
