The worst mission in Thief ever is Shipping ... and receiving.
The Lost City is also awfully boring. I hate burricks and fire elementals.
If I have to be brutally honest, almost half of the missions in Thief 2 are at least mediocre if not bad - Shipping, Masks, Casing the Joint, Soulforge Cathedral. There are only few missions worth playing - Ambush!, The rooftop mission with the Angelwatch castle, Eavesdropping...
Thief 2 was my huge disappointment after I played Thief 1 about ten years ago. Despite this our great community made some awesome missions with gorgeous architecture. This is why I will always keep Thief 2 on my computer.
In contrast, Thief 3 was as better as Thief 1. I couldn't find even one bad mission, maybe except The Sunken Citadel...

Agreed here... Shipping was the first mission in the thief series that got me, literally, hooked so many years ago; the level design, with its community of shippers, gamblers, etc, a plethora of wealth for my thief-y hands to grab made me feel like I was a thief, simply thieving for thieving's sake. I can remember replaying that level over and over again simply because it was one I throughly enjoyed. (It had its prized saved slot right above the "quick save" at time 0:00:00) I finished T-MA first the year it was released, played T-DS, and finally picked up Thief Gold this year (I just finished Thieves' Guild :D).
IMHO, trail of blood has always been my least favorite; it was alright the first time, but just got worse and worse as time went on. Albeit, I did love waking all the treebeasts near the end and challenging them to duels with my handy speed potions, flashbombs, and my trusty sword :ebil:.

assassins
bafford's manor
Life of the party (drunk master in the stable ftw)
the one that had that guy in the freezer, cant remember the mission name.
ambush was pretty cool
the courier. I liked this type of mission. the fact that they chose to make 4 different ways to go made it more fun than being able to just say "hide, go, hide, go, hide"
I hated the mage's guild and the thieves guild . the mage's guild wasn't so bad, but it was just rather long, and I didn't feel pressure. and I try to finish the thieves guild as fast as possible.
thief 3 was. . . not a disappointment, but I'm not so sure I liked the design of the game. I mean, I was expecting thief 1 with modern graphics, I got tomb raider with a hint of thieving. the story was good, I just didn't like the gameplay. . . With a HUGE exception, the cradle. I loved that mission, but only in first person.

Yeah, and I'm surprised at how many people seem to hate The Lost City and The Sword*.
*And there I was wondering why (almost) no one has made any missions like The Sword

I personally don't hate the Lost City mission, but after playing it for an hour or so, I just kept wishing it was more... umm... dynamic ? It all became a drag and a real bore towards the end.
On the other hand, The Sword is a good and very creatively designed mission, IMHO. I returned to it a few days ago and it still is really challenging and appropriately eerie.

One reason I dislike The Lost City, and to a lesser extent, The Sword, is that I have a terrible sense of direction and get easily lost, and the maps for these missions are too sketchy to be of much use in navigating. The first time I played The Lost City, I was pulling my hair out because it seemed like I spent half of my time running around in circles, trying to figure out where to go.
