Funny, I absolutely love Soulforge.
As for hated missions, I'd go for:
Casing the joint (pointless, it is more like a 'filler')
Shipping...and receiving (Long and repetitive)
Escape! (I hate complex interconnected tunnels, what's the point?)

In Thief Gold, I will second the crappy layout of Thieves Guild. Not hard to navigate, but the first time through, I ended up spending about 2.5 hours on the mission because I had to keep running back and forth from place to place. Bonehoard also holds a place of disgust in my heart, but that's because I'm not a fan of the zombies.
In Thief 2 (which I'm replaying), I dislike Courier. Mostly because to get all of the cool stuff, you have to get to the end of the mission, and then go back to get it. Also Casing; Garrett never has to scope out a place before he hits it, he just buys a map, listens to a couple of servants, and goes to town with his black-jack a-swinging. :ebil: I remember being disappointed in Kidnapped, because of how much I enjoyed Lost City, and the mechanists and their metal platforms ruined it. :nono:
In Thief 3, the first mission for the Jacknall's Paw was boring, and kind of stupid. Pagans should be living out in the woods, not in an abandoned Hammerite temple. The Citadel was boring, though nice for detail I think. Gamall's house was teh 5uxx0r.

People dislike Soulforge due to it's enormous difficulty compared to the other missions, which sometimes almost goes trough the line of impossible. However, I enjoyed it on how I was finally having a showdown against Karras (the guy I wanted to kill it's been a long time) and the sense of being sucessfull after killing Karras with his own weapon.
I'd say that the missions I like least are Frammed, Shipping... And Receiving, and Trace the Courier (thanks to this third mission, I went into a long hiatus before coming back, figuring how to do it, and finally completing Thief II after a long time of ownership).

Deciding on a Worst Thief mission is like deciding on a worst chocolate bar. But I have to admit, Soulforge was kind of tedious (in fact I never even bothered to complete it). The idea of manufacturing your own items was a nice "finding resources in the face of adversity" twist, but ultimately it was just too big, bleak, sprawling and dull. A bit like Dundee really.
Shipping... And Receiving....hmmm....it was fun searching for clues around the place, but the door opening was pretty tedious I admit.
I personally didn't enjoy Kidnap all that much, more for the reason that the large Mechanist camp there pretty much demystified The Lost City for me. If so many people know about it now, the sense of isolation when you're actually there is greatly reduced.
I personally liked Bonehoard (alebeit I hear the Dark Project and Gold versions are quite different) The atmosphere is among the strongest of any Thief levels, and Thief is, arguably, the most atmospheric game so far created.

I liked Running Interference least.

I would not say so. I am not very good player, but Soulforge looked quite easy for me even on Expert, especially when I found out how to blow bots with their own weapons. It took a lot of time and patience though.
What I did not like was environment that looks very monotonic, areas are so huge that I was tired to run+jump+slide. And after I blowed last bot I do not know what more to do in there. :erg:

I really like Soulforge, it's just the initial getting the plans together and all that, that makes it a bit slow to begin with.
But yeah, Casing the Joint and Masks has to be my least favourite.

Courier for me is the least favorite, beacuse it's boring to simply follow а lass and a lad around the map. It somehow takes the freedom of choise away. But the missions in Thief are all very atmospheric. If I have to choose a favorite mission I simply can't. They all have something neat.

Courier.
I always dislike "follow me" missions, especially when you fail just for falling a little behind.
Or, the final of TDS. Too many loading zones for something you can see coming from the first time you leave your apartment. I mean, I get why it was done, and how it ties into the story and stuff was kind of cool, but as an actual mission? *yawn*, despite it not taking longer than a couple of minutes nonnying about.

Get stuffed. Dundee's a great place. Great shops, great pubs. Sure it's rough, but it aint any worse than Aberdeen or Glasgow.
