How hard could water possibly be? All it is is a section of the map where the player can "fly" with longer acceleration/deceleration times.

I don't know. I guess the mission could be possible also without swimming.. maybe with some invisible wall approximated to the waters.

It's not so simple: the commands in T3, if you notice that, are bidirectional, in the XY axis, while in swimming-flying you woud have tri-directional commands with the mouse, like the swimming in Thief 2. And personally, I don't know how to do this.
In counterparts, we can say that we could try to substitute the physics libraries with the ones of Unreal, that supports local gravity and fog, I am already moving about this, but I am very trustless about.

It would be a very nice idea to do some T1/2 OM remake or at least a mission inspired by one of those. Though I'd like to see such thing made entirely out of custom materials and meshes - TDS stock content isn't "high-res" at all, a lot of textures are 256x256 or even 128. This engine can do much more than that.
And Clearing, both examples of OM remakes on Doom 3 engine you showed on those screenshots are actually two extremes, being both a bad approach. First one with high-res textures makes the whole scene look artificial and too clean, lacking some dirt maps, decals and clutter, suitable for next gen games. The second (i.e. using the textures from T2) is ridiculous, for this engine should be used to render things much more complicated than that.
For T3 engine I'd use something in the middle, like 512 textures for surfaces and 1024 for UVW mapped objects. This incarnation of Unreal Engine supports up to 4096px textures, but I think it's a bit unnecessary :)

Dude, feel free to do it. Like jtr's been saying, as long as it's built from scratch and not just a direct port (probably impossible anyway) it's quite legal.
